When you create or open an existing project, the first thing RackAFX does is to re-set your DLL build path. Visual Studio does not do this, RackAFX does. So, after creating/opening a new project, you should see the new output path in the Linker settings in Visual Studio.
RackAFX conforms to the Win7 "APPDATA" paradigm where it uses your ../App Data/Roaming/RackAFX directory to write your RAFX data (such as your Plugin DLLs...) so I am not sure why you are seeing this happen.

You could try to set this up manually, but RackAFX is designed to do this for you.

BTW: no one has ever reported this problem before; however we did have an issue with this many years ago when one ofmy students tried to install RackAFX to his Desktop rather than the proper location...
